If they hate being together why do they keep ending up with each other?

I don't necessarily think they hate each other-- these two characters have a very close relationship and also a sort of mutual dependence. Because they are foils, they have a balance relationship: Estragon, a realist, immature, comical, free-spirited, entertaining; Vladimir, an idealist, mature, serious, patient, contemplative, etc. Do you see the contrast?
This balanced relationship sustains them both. Their frequent desire to abandon each other and their subsequent inability to do so, further reveals their strong relationship. They are lonely without each other; they complement each other.

  3. Estragon and Vladimir do not hate each other, they merely become annoyed with each other sometimes. Despite their intermittent annoyances, Estragon and Vladimir always find themselves in each other's company for several reasons. Both men are dependent upon each other. Vladimir's idealism and Estragon's realism balance out and foster a sort of symbiotic relationship. The two men realize their inability to survive without the other's help. Vladimir and Estragon have also spent so many years together that separating may be unbearable. Neither man has anything better to do than to find himself in the company of the other.

Vladimir and Estragon do not hate being with each other. Just like a married couple, which both characters seem to act like to one another, they simply grow annoyed with each other's company at times. And just as much as they fight and argue and bicker, they affectionately make up and embrace each other without any hard feelings. Both characters don't see life without the other, for the sole fact that neither wants to be alone. It is as if they are damned if they leave the other and damned if they don't. But the fact that they depend on each other, and complement each other (Vladimir's idealism and Estragon's realism as Emelie said) allows them to carry on together.
